In order to find the secret Gerudo shop, you first have to clear the Lighting Temple. This will fix Gerudo Town, giving you access to everything available there.
Go over to the accessory shop, where you will find a door that is blocked. Go to the left of the entrance to the waterfall, where you will find the start of a tunnel. Blow up the rocks and use ascent to bring you up.
After all of this, use Ultrahand to remove the block on the door, letting you out to the entrance again. This will open up the secret shop. Here, you can get more Gerudo Armor. You can find the headpiece in Kara Kara Bazaar, then the legs and body in the secret shop. It's the only way to finish off the set.
